Ben started out at Stockport County's youth academy and came through the ranks. After he was released at the age of 16 by Stockport he signed a YTS for Rochdale. He came off the bench against Accrington Stanley to make his debut. Wharton was released at the end of the 07-08 season. He then made two appearances for Mossley, both as substitute.[8] He was signed by Northwich Victoria in October 2008, and Buxton in November 2008.[9]

He joined Radcliffe Borough in March 2009,[10] but left in 2013. He returned to the club in 2018 and left again in 2020.[11]

Wharton started the 2020-21 season at Runcorn before deciding to drop down the leagues after suffering a barren spell in front of goal. Eventually Wharton landed at Bury AFC.[12] The goals began to flow again with Bury operating on a budget many multiples higher than their rivals in the division.

A lower league write up in 'When Saturday Comes' likened Wharton's appearance and playing style to perennial championship clogger Iain Dowie.[13]
